Power and sample size calculations for designing rare variant sequenc - ing association studies

چکیده
Recently, Wu et al. [4] have proposed the sequence kernel machine test (SKAT) to test association between genetic variants in a gene or region and a continuous or binary trait. SKAT, which uses the kernel machine regression framework, is very flexible and computationally efficient. From extensive simulation studies and real data application, it has been shown that SKAT is more powerful than the collapsing based burden tests under many circumstances [4]. To design new sequence association study with SKAT as a testing procedure, it is important to know the required sample size to achieve a proper statistical power. Power and sample size calculation can be done by simulations, however this computer intensive approach would be time consuming. Here, we derive the analytical formula of the statistical power of SKAT. Required sample size can be computed easily by inverting the power function. In addition, We have developed user friendly R package which implements the power and sample size calculation formula (Web Resources).

Optimal tests for rare variant effects in sequencing association studies.
With development of massively parallel sequencing technologies, there is a substantial need for developing powerful rare variant association tests. Common approaches include burden and non-burden tests. Burden tests assume all rare variants in the target region have effects on the phenotype in the same direction and of similar magnitude. The recently proposed sequence kernel association test (S...
متن کاملRare-variant association testing for sequencing data with the sequence kernel association test.
Sequencing studies are increasingly being conducted to identify rare variants associated with complex traits. The limited power of classical single-marker association analysis for rare variants poses a central challenge in such studies. We propose the sequence kernel association test (SKAT), a supervised, flexible, computationally efficient regression method to test for association between gene...

Recently genetic studies have been revolutionized by next generation sequencing (NGS) technology, and it is expected that the use of this technology will largely eliminate defects in the methods of association studies. The NGS technology is becoming the premier tool in genetics. However, at the moment the use of this method is limited especially in the livestock due to high cost and computation...
متن کاملPower analysis and sample size estimation for sequence-based association studies
MOTIVATION Statistical methods have been developed to test for complex trait rare variant (RV) associations, in which variants are aggregated across a region, which is typically a gene. Power analysis and sample size estimation for sequence-based RV association studies are challenging because of the necessity to realistically model the underlying allelic architecture of complex diseases within ...
